She realized that it was never going to end if she kept contributing to the cycle, so allowing Abby to escape was symbolic of her finally letting go. Evidently, a lot of thought went into the reason why Abby's plan to kill Joel succeeded, with the emphasis being on the former protagonist having settled into a more comfortable lifestyle and Joel, a mercenary smuggler, kills Abby's father who was trying to save humankind through unethical reasons. Abby had nothing to do w/ that decision.
